Backups

If you want your hidden files to be included in your backups then select Configure/Disable Auto-Crypt for Backup/Restore at the main screen before starting your backup.

Most (if not all) backup programs won't find files in your Private Folders unless you make them visible first. Therefore, if you need to backup the files in your Private folders make sure you make them visible before running your backup program.

If you have multiple accounts there is no way to make all folders hidden by all accounts visible at the same time because each account is mutually exclusive. Therefore each user needs to be responsible for backing up their Private folders.

In addition to the above, files copied out of an encrypted folder are decrypted at the destination (otherwise they'd be unusable). This means your backups would contain decrypted versions of your encrypted files. To prevent this you can turn off Auto-Crypt (the automatic decryption/encryption of files) for your encrypted folders and leave the filenames scrambled. Then the files in your encrypted folders will get copied to the backup as they are on disk - encrypted with their names scrambled. To do this select Configure/Prepare for Backup at the main screen before starting your backup.

Likewise, anything copied into an encrypted folder is encrypted, therefore you must Disable Auto-Crypt before restoring backups into your encrypted folders.

NOTE: Any encrypted files open at the time Auto-Crypt is disabled will continue to be AutoDecrypted anyway, therefore it's best to reboot before selecting Configure/Disable Auto-Crypt for Backup/Restore.

Don't hide critical system files

DON'T hide folders that contain critical system files. By default your private folders are invisible until you enter your password to designate them as visible. If Windows needs a file that exists only in one of your private folders then it won't be able to find it until you make the folders visible. If you accidentally hide important system files then it's very possible your computer won't boot correctly and you'll need to uninstall manually.

Hidden files and the Recycle Bin

If you delete a file in one of your private folders in such a way that would normally send it to the Recycle Bin, then it will indeed be sent to the Recycle Bin. In Explorer you can delete files without sending them to the Recycle Bin by pressing Shift while clicking on Delete. This method allows you to delete your hidden files without sending them to Recycle.
